Just version.php? I have just completed a manual update to +9161. I've done this procedure a few times before. Apart from /templates; /uploads & config.php; I keep en.po/em.po and also register.php since I have made a few changes there. This time, even though I get the "Upgrade Successful - please remove admin/install, I am still seeing the "New version available" message. . .
The administrator has disabled public write access.

I think it's read from version.php and then the DB version is updated in the database, table "lime_settings_global".
