I want to make you some questions because I'm not used to the Lime Survey.

1. I have 2 textbox, the first one is for the area code and the second is for the telephone number. It happens that at my job we make it simply and we put the first textbox above the second one. The problem is that for designing reasons we want to have both in the same line one near the other but the thing is that although I know HTML programming, I do not know which file I have to modify, could anyone tell me which one is the file that I have to change?

2. Something alike but not precisely equal is what happens with the email textbox. The idea is to make it like this: [TEXT] @ [TEXT] where "@" is put in the page designing by code. Which file I should modify?

Take a look at manual -> question types -> multiple short text question.

There is a prefix/suffix question attribute which you could use for the email issue.

But which is the template that I have to modify? that is the problem I do have...

I don't think you need to edit any template.
